Is there a reason God doesn't just kill all the Muslims? Is it our job as Christians to do it? Please help me understand, I am very confused.

It's our job: 2nd Chronicles 15:13 "That whosoever would not seek the LORD God of Israel should be put to death, whether small or great, whether man or woman."

I understand that, but what about "Thou shalt not kill"? I wouldn't dare say that the Bible is contradicting itself, but does the commandment mean thou shalt not kill...Christians? If so, what is the line between slurring and inferring from the Holy Bible?

I think the difference is in sanctions.

thou shalt not kill deals with murder (which is unsanctioned killing). Whilst to put someone to death, following Biblical direction, is sanctioned by God. Therefore, there is no contradiction.
