In fact, the transliteration "Jesus" derives from the Greek manuscripts. See, for instance, Mark 1:1. "αρχη του ευαγγελιου ιησου χριστου υιου του θεου". The transliteration would be "Iesou Khristou", but let as remember that the Greek genitive ending "ou" is pronounced [u] (equivalent of American "oo"). The nominative is "ιησους" [iesous]. The diphthong "ie" could also be written with the semivowel "je". You must remember here that the "j" is not the affricate as in modern American but more like "yë" with the vowels pronounced separately. As it stands, this is only a question of transliterating the Hebrew name to Koine Greek, the language of the original Bible. While the Vatican has committed countless atrocities, this one is not of their doing.
As for the original Hebrew, it is a gross simplification to write it down simply as "Yeshua". The original writing is, of course, as follows: יֵשׁוּעַ
A correct transliteration would be Yēšū'ă, the apostrophe represents a guttural/glottal sound, the nature of which is uncertain. Note the long vowels that are marked with the macron.
You should also understand that we do not worship the name but Jesus the God. Vain nitpicking about this only makes it harder for you to find the real God, the real Jesus, our Savior!
