I can see how the magic is questionable, but I believe the homosexual flag is not being portrayed because if you notice, the mane of the rainbow pony is not the homosexual flag, instead the colors are not in order. 1. I've actually researched the show. The blue pony's name is Rainbowdash. Its kind of obvious for the character design to have a rainbow somewhere in the color scheme.
